Seamus Heffernan made a bold bid for success when sending Mozart into a clear lead from the start, and most of his 11 rivals were under pressure from three furlongs out.
However Murtagh's mount was still travelling well approaching the final furlong, and the Storm Cat colt swept through on the stands rail to beat fellow 20/1 chance Mozart by 2L.
Minardi (Mick Kinane) completed the Ballydoyle threesome, with the 2/1 fav finding no extra in the closing stages to finish a further 3/4L behind.
'Black Minnaloushe needs both a strongly run mile, and to get there as late as possible', said O'Brien.
He added: 'My horses have just come right in the last three weeks. Mozart needs fast ground, while Freud (7th) will drop back to six furlongs'.
Murtagh initiated a treble aboard Mahsusie, who appreciated the overnight rain when making all under John Murtagh in the Listed Marble Hill Stakes.
'She was bought at Doncaster, and will be aimed at a restricted sales race there at the St Leger meeting', said local trainer Frank Ennis, after the grey held on by 3/4L from Keepers Hill.
Murtagh moved onto the 14 winner mark for the season when Julie Jalouse held on by 1L from Snowflake in the concluding 10f maiden.
Dermot Weld and Pat Smullen teamed up for a double, highlighted by the Group 3 victory of the progressive Final Exam in the Greenlands Stakes.
The College Chapel gelding completed a hat-trick this term when repelling the challenge of One Won One by 1/2L.
'He will be entered for the Wokingham Handicap at Royal Ascot. He has really developed this year, and carries weight well', said Weld.
Mist Of Magic, home-bred by Lady O'Reilly, led well over a furlong out in the 12f handicap, and was driven out by Smullen to hold Berkeley Bay by 1/2L.
Pat Shanahan was another rider to chalk up a double aboard handicap winners Provosky and Turn Turtle.
Provosky stayed on gamely to deny Montecastillo in the mile handicap, where fourth placed Berenica's jockey Colm O'Donoghue was given a two day suspension for careless riding.
Turn Turtle headed Carlesimo inside the final furlong to score by 3/4L in the 10f handicap.
